I believe I fixed this. For anyone else who stumbles on this, I added com.apple.healthkit.background-delivery=true to the entitlements file and the warning went away.
(I then ran into some other code signing errors which involved removing and reinstalling the apple root and intermediate certificates, which I suspect was also required due to the new provisioning profile.)
